chore(ci): reset the blocking-calls budget for three synchronous canonicalize sites

Hosted Lint failed check-blocking-calls-budget on three new path_canonicalize
sites, all in synchronous helpers: the workspace-id fallback for a folder
without a git origin (runtime native_memory), validation of a thread's add_dirs
at creation (engine runtime_threads manager), and the exec --add-dir path (tui
lib). Each is a one-shot metadata call, not a loop or a hot path. The same
update tightens three budgets that shrank. Refs #6149.

Verified: check-blocking-calls-budget.py passes.
