Reid Spencer 7b07e70f86 Clean up some autoconf cruft ...

* Make the source detection use a file unique to Stacker
* Configure Makefile.common.in with AC_CONFIG_FILES not AC_CONFIG_MAKEFILE
* Use new autoconf format for invoking AC_OUTPUT
